Is there a fuel filter on our bikes?  I don't seem to see any reference in the service manual or in the maintenance schedule...

Also, what is meant by "Afterburn when Engine Braking is Used"?

The only filter I'm aware of is on the petcock assembly that screws into the tank.  If you take this out you will find a screen filter.

I tried to put one inline, but the small ones you get at the motorcycle store have a different sized piping from our fuel piping.

It's not impossible, it was just more work than I was prepared to do in an afternoon.  (more trips to store, having to stack down, then back up the fuel hose size, etc.
