Thinking about a massive rewire......

The more I look at this 85 v45, the more I see that could be "upgraded" so to speak.

1st. For whatever reason, I do not see a relay for the fuel pump. I have looked for one, but can not locate it. If in fact that the fuel pump is being fed off the #2 coil "fire signal" directly, then that would explain the non symmetrical square wave that I saw when I scoped the spark control unit a couple of weeks ago. Now the particular fuel pump that is on the bike does shut itself off after after the floats close and the back pressure is sufficient.

2nd. The lighting system. The pilot lamp unit is not working. No biggie. I plan on using l.e.d.s for the turns and brake light anyway. I will be pulling out everything that deals with the parking/turn light system. I have read about the "load equalizer", but since I am going to replace the turn relay with a timer/fet type circuit, the "load equalizer" is a moot point.

3rd. The more I read about cycle issues, the more I find that more often than not, the problem is most likely an electrical issue, and, in a lot of cases, due to corroded connectors. I will possibly just direct wire everything that can be while leaving those connectors that have to be, i.e. spark unit, pulse unit, etc. These, I may just replace the connectors all together with better types that are not prone to the weather.

You can probably pick-up a good used wiring harness off of ebay and swap it out.  It's a lot of work but might save you time chasing down electrical gremlins.  On both of my bikes, before I ever rode them, I tore them down to the frame, went over every nut and bolt, took off every electrical bit and cleaned and greased all connections.  Took apart pilot boxes and replaced all the bulbs on the bike.  I just looked through the parts fiches for your bike, I can't find the relay for the fuel pump, but I think it's under the seat by the spark boxes.  I've heard about people removing the relay and splicing the wires together to make it run until the flat bowls fill, kind of like you're describing.  If the relay's working, the pump will only run for a second when you turn the ignition on, then will run only when the engine's running.  Hope this helps!

Doing this will cure a lot of headaches, plus you can paint the frame!

Doing this will cure a lot of headaches, plus you can paint the frame!
